Of course it could be done, and the car would run, however I can't be sure of the performance. It may run just fine, but you may also find it sluggish at low RPM because of the bigger turbine not spooling up as quickly as your 13G/13T...
The ECU/ECM in the car is calibrated for the smaller turbo, so the best would be to have it remapped for the larger 16T...that would be ideal...

'98 models have a straight flange off the turbo...'99-'00 models have the angled flange.
The TD04-16T turbos from the T5 models would be an upgrade from the TD04-13G or TD04-13G that you would find in the GLT models.
However, in order to get any performance advantage, you would absolutely have to remap the ECU for the new turbo...
The exhaust systems are not supposed to be the same though, is that right ? Supposed to me something like 2.5 inches for the T5 models and a 2 inches for the GLT's if I'm not gettin' wrong.
Although I don't get it; why the RPM when idling is supposed to be running too much low even if the turbo's not on ?
